We are a small non-profit looking for a writer. We would need to communicate through upwork, but also on the phone in strategy call meetings. How can we do this using upwork without violating the terms of service?

You can use any method you want to communicate with freelancers you have hired.
You can use Zoom. Skype. Phone calls. GoToMeeting. Email. Chat. Discord. You can meet in person. You can send each other letters through the mail. It's up to you.
There are no Terms of Service issues here.
(Beginning on June 26, Upwork asks that clients use the Upwork Messages tool only to communicate with PROSPECTIVE freelancers. But that does not directly relate to your question, because that is not yet in effect, and that restriction ONLY applies to the pre-hire time... before a freelancer has been hired.)
