You can do that by opening the contract and clicking on the three dots in the upper right hand corner--you'll see a dropdown option called "Give Bonus"

Does UpWork take a percentage of a bonus? Or is it entirely passed through to the contractor?

Yes.

All money sent by a client to the freelancer is subject to the same Upwork fee, including bonus payments and reimbursement payments.
