Hi, I had $1000 project. As I know in this case, $100 is service fee, but I charged two times, $100 from first milestone and $50 from the second one

The service charge is a percentage of every payment that you receive, it's not just a one-time charge. You're charged 20% of the first $500 that you earn with each client ($100); after that, the fee drops to 10%, so you were charged $50 for the second milestone.
