I submitted my first two bids today. In my cover letter I included my email, but then I wondered, is it okay to take communication with clients off of upwork? Or is it required to only use upwork's message system? I am just starting out so I would really appreciate your advice.

You can communicate with clients as much as you like away from the site, but your actual negotiations and payment must go through Upwork. If you are comfortable with it, you can also give your Skype name if a client asks for it.
Probably not a good idea to incluse contact details in your cover letter though - it's probably better from the interview stage onward.
More and more peole are doing a lot of their communication off-platform because the messaging system is just so unreliable. But it's always good to post duplicates of important messages and negotiations (and work submissions) as the message system is a very good security blaket for you should (heaven forbid) you get yourself involved in any dispute.
