Upwork doesn't care how you calculate your fee. If you want it to be a percentage of something else, just do it.
In your example, I would consider setting a fixed price contract for $1000 per milestone with monthy milestones or using the weekly salary option to bill $250 per week.

The thing to understand is this: Upwork is not a digital marketer platform. It is a general purpose freelance platform that allows digital marketers to use it.
