I have in progress job with a very good costumer. The first milestone finished and I get my earnings. But the job is still in progress because there are other things to do and he will create second milestone.
Past one week and I didn't receive the milestone.
Is that bad to have in progress job for a long time? Will it affect my job success?
A job in progress isn't going to affect your Job Success score negatively after a week or even more. If there is still work to be done on the contract, you can keep the job open and let your client know you are ready for the next milestone. If not, you can politely ask your client to end the contract.
Valeria's reply is correct, as far as it goes. Where it does not go is: Yes, after a time, open and inactive jobs begin to stink in Upwork's nose, and we get dinged for them. When that time is, beyond it apparently being longer than a couple of weeks, is anybody's guess.
