When I registered, I was in another city and passed verification account there.I did not work here for a long time, then I moved to another city and free time appeared. I helped one person and he listed me a "bonus". Now "upwork" asked me to verify my identity. I need verify my identity where? In old city or here and i need change city on profile or not? 

And what will happen if there is one city in the profile, and another in the identity document?

You can verify your account from any city.

The city on your profile must match the city you are physically located in.

The city on the ID does not matter as long as the ID is government-issued and has not expired.
