I only had the messages window showing. By clicking the red x in the top right, I had minimized all windows. Then when I restarted, the time tracker showed up again.

I'm having the same problem but not seeing what you're talking about.
You can quit the App by right-clicking on it in the icon you see at the bottom of your screen in the taskbar. Then restart it again and check if your active contracts appear.
I just wasted 10 minutes trying to resolve this. Is it not something that can be fixed so so there is a clear way to toggle between messages and the time tracker?
