My client made a mistake of assigning me a salary of 80$, not sure how. I want to refund him but I need to know will the 20% Upwork fee still be deduced. We also need to have an agreement about some 'lost hours' so that will be a plus on these initial 80$. As a matter of bad communication on both sides. Either way I would like to refund him but my concern is whether Upwork will still charge the 20% fee. That way the cost of my work would be almost free.

Also, I have forgot to ask, are refunds affecting my job success score?

Refunds as such do not affect your job success score. Discuss how much needs to be refunded, then refund that amount. Upwork refunds the service fee, too.
So if the client paid 50 too much, refund 50. That will then be 40 from you and 10 from Upwork.
Please make sure the client ends the contract as otherwise he will continue to be charged the salary.

He can't.
He has to end the contract and create a new one, this time IGNORING the part that says "Add a weekly salary in addition to the hourly charges" 😉
