I want to run my freelance business as an LLC. Do I still register as an individual on the Upwork site and just fill out my W-9 for the LLC? Or should I do something different when I register so that it's clear all business is being run through the LLC, not me individually? (It's like I'm my own agency, but I believe an "agency" is more than one person.)

You do not need to create an agency.
Use Upwork normally, as an individual freelancer. Use your legal personal name.
Work with your accounting and tax advisors to handle the LLC details.

Hi Michelle,
While your profile itself needs to be in your name, you can include your company name in your profile and in your settings (under "Tax Information"), and use your company's tax ID, as well. If your "business name" is different than your personal name in your account information, then your business name also appears on your invoices to your clients.
