Will I be paid for my work through Upwork or through the company I'll be working for?

As long as the company you're working for doesn't take payment outside of the platform (which is aganist Upwork's ToS, by the way) you'll be paid through Upwork and your earnings will be accessable through your Reports section of your Upwork dashboard.
