1) if it is a big ammount, and we decide to pay by bank to bank, then how do we pay upwork commsion?
2) also should we always chat via upwork with clients? or we are free to use any other chatting method?
3) is it better to work as a freelancer or register as a company?

1. What do you mean big amount? You mean too large for upwork to handle? Are you worried they would be shocked by the amount of fees they receive? Rest your worries, they are able to handle that.
2. Always on upwork before hire.
3. You are always a single freelancer, no matter how you are associated with an agency on upwork or a company outside of upwork.
PS: to be clear on no 1., any payment outside of upwork is a serious violation and will get you suspended. I was being a bit snarky since you already signed up and confirmed that you would adhere to this rule.

When your funds are available to withdraw, Upwork has already deducted its fees.
