I have two active jobs that are waiting for the clients to respond. Do clients see these when I apply for new jobs, and is it likely to affect my ability to be considered as a good candidate? I always say in my cover letters that I am available immediately. Do I need to give any reasons for the incomplete jobs? Does anyone have experience with this kind of situation?

The two jobs in progress should not be a problem. Many freelancers, including me, have clients that want jobs to remain open, so they can contact me and start work again, without the hassle of sending a job, etc. I always have jobs open, and it's never been an issue. Clients will sometimes ask if I am busy, but they don't turn me down. If you have a reason for them being open, more work, or waiting for the client to close the job and leave feedback, then leave them open and don't worry.
