I am not able to submit my second milestone like I did with the first one. So I attached in the message to the client. The client has paid. In the contract it is still on and says I am days late to submit. What now?

Both the milestone were approved and paid for. Though in the contract it still says active and awaiting client to approve a new milestone. My earning also reflect the payments.

Both things can't be true at the same time. Either the client has not funded the second milestone, so you are not able to submit it, or you have been able to submit it, but the client hasn't approved it yet, or both have been approved but the contract has not been ended by either party.
